Hi, my neutral light has stopped working on my KTM 690 enduro r 2020 after I unplugged a black 6 pin connector that is hidden in between the engine and the seat. I plugged the sensor back in and the bike still doesn't recognise what gear it is in.

Originally I wouldn't have thought so much of it, but now I must hold in the clutch even in neutral gear to prevent the bike from dying. Additionally the built-in quickshifter has stopped working. Any ideas?

I am pretty sure the sensor is not broken. I think the bike isn't recognising it. I have read something about calibrating it, but I'm not sure about that.

Sounds like the same issue as I just posted, in my case 2021 690 Enduro R (Euro spec - Euro5).
I disconnected the 6-pin connector and the 3-pin connector on the clutch side (only on the '21 bikes I believe).

Did you get this error code F3:ECU?

Basically the ECU craped itself and wiped the configuration for the quickshifter, which also impacts the gear selection setting.
You will need to take the bike to the KTM dealer and have them reconfigure/reprogram the Quick Shifter, etc.
I've seen some posts about this issue on the various Facebook 690/701 groups, and the guys say that the dealer didn't charge anything for the reprogramming work.

FYI: disconnecting the battery and doing the 10 on/off key cycles doesn't fix this problem.
